I can't say about long term/moving and riding in NYC there, but I rode in Manhattan for one day only October and I can tell you that traffic is a nightmare! I have a 10L Cortech magnetic bag and I carry my small laptop/netbook in it, it fits perfectly. (Asus eee 901) As far as the magnets, that's shouldn't be an issue. However, you should definitely be concerned about vibration and that hard drive. Especially if it's sitting on top of the tank. Consider...

For the brakes - one thing to try if you are handy is to remove the pads and scuff them up to make sure there is no glazing then aggressively clean the discs with green scotchbrite and brake clean. While there are lots of problems with warped rotors sometimes it's just due to build up on the rotors...

front end vibration under braking

My bike started developing a vibration in the front end, under braking. It's really bothersome. I was at Deals Gap the other day and I was afraid of using the front brake while leaned over, it's that bad. Of course, the first thing that comes to mind is... rotors. Besides that, what else could it be...

BTW - there is no alternator belt adjustment - it's an elastic belt. IF the dealer changed the alternator adjustment, they have just greatly shortened the life of your belt. There is a standard distance between the crank pully and the alternator pully - that isn't supposed to be changed. They "...
